Cut squash in half, discard seeds and place cut side down in baking dish with hot water 1/2 inch deep. Bake uncovered at 350 for 40 minutes
In a large skillet, saute apple and onion in butter until tender, about 10 minutes.
In a large bowl, combine apple mixture, cheese, raisins, and cinnamon (and optional bacon).
When squash are done, turn them over and stuff with apple mixture. Bake 15 minutes or until squash is tender and cheese is melted.
